For those who are interested, the mailing list INDKNOW (indigenous knowledge systems list) covers some aspects of these questions. To subscribe, send the message "subscribe indknow <your name>" to mailto:listproc@u.washington.edu. You may also send a request to me for the charter, which explains the purpose of the list.
This is a very large and complex topic. For some starting references, you might want to look at:

Bonfil Batalla, Guillermo (1981). Utopia y revolucion: El pensamiento politico contemporaneo de los indios de America Latina. Editorial Nueva Imagen, Mexico.
Colorado Law Review. Endangered Peoples. 1994. (someone walked off with this one, so I don't have the exact reference).
IWGIA (1989). Indigenous Self-Development in the Americas. IWGIA Document 63. International Work Group for Indigenous Affairs, Copenhagen.
Painter, Michael and Durham, William H. (eds.)(1995). The Social Causes of Environmental Destruction in Latin America. Michigan University Press, Ann Arbor.

In addition, there are a number of publications put out by Ediciones Abya-Yala in Ecuador (in Spanish) that give the indigenous perspective on these issues; Abya-Yala News (formerly SAIIC Bulletin) and Cultural Survival Quarterly.
