A good idea would be to embed an ICC profile which is a description of the scanner's color gamut and hue biases. ICC is the International Color Consortium and they have a standard for both describing devices (input devices such as scanners and digital cameras, as well as output devices such as monitors and printers) and embedding the profiles in various image formats (e.g. TIFF, JPEG, GIF, PNG, etc.).
One place to start learning about the ICC would be the document "The ICC Color Management Model" available at the Adobe website: <http://www.adobe.com/supportservice/custsupport/TECHGUIDE/PSHOP/CMS3/icc.ht ml>
