In my experience, the best software for batch processing of images is Debabelizer from Equilibrium. Debabelizer will open up dozens of different formats, some of them quite obscure and convert them to any other. It will optimize palettes for 8bit images, flip, scale, skew and apply photoshop filters. Output quality is very good. Most importantly for your project, everything can be automated for batch operations using its built in macro language (or Applescript on a Mac). Versions are available for Mac and Windows. Cost is under $300.
If you're looking for something less expensive, the shareware Graphic Converter (Mac only, I believe) will also do batching, but with fewer features.
